Nuzlocke is a made up challenge. Getting high scores was intended by the developers, and the level layouts are designed around that. The reason you even get time bonuses at all is because the game is rewarding you for being fast, which is done by finding the fastest path through the stage and executing it properly. This is the intended experience by the developers, and the fact that it completely misses so many people is proof that it is badly designed in some aspects. This is why the ranking system introduced in SA2 is better, as it makes it clear that you are supposed to pay attention to the score, and explicitly rewards you for it.

I've been upset since reading that document about Whisper months ago. Whisper is not even my favorite character, but reading it opened my eyes to how bad it really got.
