There was dialogue in 84 clarifying Eggman kept Sage at home for a while, but Stanley was asked to remove it to keep things "continuity light."Stanley and Flynn both fought to keep the dialogue and an editor's note regarding Sage's status in issue 84. As for the game's exact placement within the series, Stanley reasons that shortly before issue 68 is the only one that makes sense.

Even the other freedom fighters can be shoved directly into the canon and not lose any major character traits. Sally's personality and dynamic with Sonic require Sonic to be OOC. Sonic has to be succeptible to joining a team for massive amounts of time and has to also like slowing down and compromising.
