Being able to instantly take out 1 enemy ship right at the start of combat with torpedoes mogs even a guaranteed -1 cooldown. The upgraded ship combat ability is generally a huge boon compared to the very small bonus you get skill points.

Keep in mind that early Pillars is trying to feel kinda like early BG1. You also picked a pretty straightforward class there.
