Obviously that's an issue when the player character emphatically isn't the player, as with Kris, but there's nothing inherently wrong with it.I think the most interesting way to examine the player/player character divide is to have multiple player characters that all have a different relationship with the player. Kris has an antagonistic/uncooperative relationship, weird route Noelle could have a cooperative relationship but at an immense cost, and the vessel would have no relationship with the player because it's essentially just an extension of the player. The vessel's lack of personality would be both an upside and a downside.

The opening of chapter 2 makes the ending of chapter 1 seem like a fakeout, but then in chapter 3 we see that Kris really did do nefarious shit in the middle of the night (setting up the deal with Tenna), they just didn't go on a murder spree like some people assumed. I think the vessel creation will go in a similar way: it seems like the game was only tricking you into making a generic blank slate character just to throw it away in favor of Kris, but that trick is also a trick.
If Kris is the Vessel there can be a bit where they're reduced back into that Vessel state as the ultimate loss of agency before getting brought back with the Power of Friendship or something

I guess I can see why you'd find that unsatisfying since other objects/Darkners do have their own will outside of their existence as tools for Lightners, but I think the contradiction will probably be addressed at some point in-game. Personally I think it's just a matter of the intentions that went into creating the NEO body and the vessel, that they were both created for only one person, whereas most Darkners we see are just mass-manufactured objects that weren't made with such a specific purpose.
