Some people seemed to be mad about the Hanson twist because they were really hoping for "evil Mustang that has a change of heart and turns good" for whatever reason, but I gotta say from the start of the game Mustang always came off as a kind and helpful character so all the characters suddenly bringing up how he used to be a real jerk felt more like a retcon to me. So personally I'm glad they didn't go in that direction after all. Besides we already have Syuen for the obligatory dickweed CEO, I assume we'll finally get some backstory on her next.

The best stories are nikke are the ones that were probably gone over multiple times for 1-2 years prior to release. Probably until RA but i wouldn't be surprised if OT was worked on partially before day 1.
