The game was definitely meant to be in-canon at the time, though some aspects were updated later like Rouge and Omega being occasional allies to Shadow rather than his "friends." The general consensus is that it feels there was more of an attenpt to keep it in-continuity than Sonic Battle, and I think that's still true. Shame the production and aftermath sucked.
