An independent Skyrim would still 100% fight alongside the Empire in a future war against the Thalmor. And the Empire would 100% defend an independent Skyrim against a Thalmor Incursion because they don't want those fuckers in their backyard either. Not picking a side prolongs the conflict and weakens both, which is what the Thalmor want. So it just comes down to which color uniform you want the Nords to wear. And even that is based on the assumption that a war with the Thalmor isn't futile regardless. The overarching narrative of TES is that the Empire is in decline, the world powers are realigning themselves, and that's not necessarily a bad thing.

Permanently blacklisting personas would have a huge butterfly effect on fusions and be a nightmare to manage. Not to mention the items would have to be good to a game-breaking degree to be worth it. Every item would have to be strong enough that it would be worth not being able to use that persona, or any other persona that can be fused with it ever again.
