Do the legendary birds actually have any special lore behind them? I always thought they were basically just cryptids

Gen III tends to focus on superancient Pokémon and society. Latios and Latias have names derived from Plato's works Timaeus and Critias which were about the nature of the physical world, human beings, and the sinking of Atlantis to a more orderly society. Their category in Japanese is the Mugen Pokémon (not infinity mugen, but fantasy/dream mugen). They're shown to be highly intelligent and in-tune with the human psyche and empathetic, capable of understanding human speech, and turning invisible. They are more or less manifestations of humanity's ability to fantasize, being tied to Hoenn's theming of the superancient with the Plato stuff.

Gen II is about legends tied to culture and tradition. This is fitting since Kansai is so steeped in it. Lugia is somewhat disconnected to Ho-Oh, but it has ties to Wadatsumi in a real life sense.

Gen I is more about urban legends, because Articuno, Zapdos, and Moltres don't really have many historical legends about them, they're more rare and powerful Pokémon that some people talk about. Mewtwo's existence is rumored and it's treated as a science experiment gone wrong. This is more fitting for Kanto which has Tokyo which is modern and urban.

Gen IV is about mythology and creation, the spirits of what makes everything what it is. Sinnoh is based on Hokkaido, which historically had the Ainu people who believed there were kamuy for every concept.

of course theres a strong chance at one point they considered a plot point in game for them but that never came to anything so they were happy to tell that story outside the game

People will contest what counts and doesn't count as a legendary but the point stands that the number has increased a lot since gens 1 and 2.

I think they were scrapped evolutions to Togetic.
Maybe they're meant to represent duality of red and blue pokemon versions, that's why you choose between them which to follow.
