What are some worldbuilding aspects Game Freak should've really thought through in advance

The entire implementation of Pokémon breeding in the main games and all the lore surrounding it. Just, what a total mess. When looked at as a whole, it's really astonishing just how badly they messed up the idea of Pokémon breeding as a game mechanic. Compared to other aspects of the series, both being illogical and against the morals of the franchise. It's too bad really, the idea of Pokémon breeding as a game mechanic could have been done so much more better, in a manner so much more fitting for the franchise.

Pokedex sizesThey just put down whatever numbers sounded ok in the gameboy games because it didn't matter, and now they're stuck with every pokemon being barely bigger than a kid.
I always thought it was a shame that trading is fundamentally one Pokémon for one Pokémon, and the only way you can sweeten the deal is with an item. The Capsule Monsters pitch raised the idea that you could offer a bunch of common monsters that may have benefits in larger quantities for a single rare monster. Bartering could be made more complex.I think that shinies being 1/16 like in the Spaceworld demo is preferable to the 1/8192 they ended up being. And I think that in a world where shinies were 1/8192, the increased rate in Gen VI+ makes them less special. Sounds less impressive when you have double the odds we all had. Putting shiny Pokémon as forms in the Pokédex is utterly insane though, as is having to fill out different language entries. Just unlock all Spanish entries for caught Pokémon when you trade with a Spanish game.The anime shouldn't have had as much leeway as it did, because it had way too much influence on how people saw the games. Additionally outside Japan, the anime should have been released a few months after the games. And they should have been more willing to release supplementary material. But it was a different era of localization, some games were completely bastardized and Pokémon got by relatively scott-free. The more global Pokémon became, the more of its identity it started to lose.
