The secret canon explanation according to Masuda is that they aren’t actually avatars of time and space, nor do they have total control over those domains, but the myths were made after people saw Arceus create them to punish selfish humans and they started sperging out using their signature moves.

Dialga and Palkia were made to represent just diamonds and pearls because Masuda liked the name and wanted a duality between the two based around phenomena that occur on Mt. Fuji (diamond = sun and pearl = moon at the crest IRL, which was also a theme they mentioned in the leak). They went through different concepts in development such as Dialga being light and Palkia being time, and they even considered a Dragon/Ice Palkia when they were debating on making a time freeze signature move for it.
