The problem is with things that exist in both RSE and ORAS but are handled differently (rival's personality, aqua/magma's motivation, is Mauville a tiny nothing town or a shopping mall, abandoned ship vs Sea Mauville).I'd even say something like the battle frontier being "under construction in ORAS isn't a full-on contradiction when it comes to fanfic, because it still implies that the frontier will be built and the characters will have the opportunity to challenge it. The games don't really handle passage of time literally - who knows, maybe in Emerald a few months pass between hall of fame and being invited to the battle frontier.
