The thing is that the professor of our timeline had probably already succeeded in retrieving Miraidon/Koraidon from the machine by the time they were transported to the lake. The one (You) meet at the lake has not. That would make option 2 impossible.
Again, it's not a cycle, it's more likely it's infinite regress there one timeline somehow influences the other in possibly infinite steps.
