I think it depends on what kind of game you're making. A single player campaign works fine with 150-200 Pokemon, as seen in Gens 1-5. Any more than 200 and you tend to get duplicates (there's no reason to have more than like 2 regional birds, 2 regional rodents, etc.), but any fewer and you run into the Zubat-is-all-you-encounter-in-caves problem. For a solid pvp meta 400 seems to be the sweet spot for a low power, early game meta (think Series 1, Reg H); most Pokemon are "viable" in their fully evolved form so you end up with 50 or so common threats and another 100 extended things you need to keep track of as they might pop up here and there. If you're going for a legendary or restricted pvp meta though? You need the full national dex or close to it. Once you allow things like Genies, Tapus, etc. into a meta you need the full set of high BST Pokemon or else you get a very centralized meta. Same with restricted formats. If you're allowing cover legendaries, you better allow all of them.

I think the dex we had at gen 3 was pokemon at it's strongest. Everyone had mons they liked, most mon designs were good or decent with very few stinkers. Artstyle hadn't changed significantly yet and everything still felt like a pokemon. Legendary pokemon were at a managable number. Also a pretty good metagame if you're into that.

This is also false. A lot of Gen 1 and Gen 2 beta mons got reworked in Hoenn, Huntail was the Gen 1 Eel who we got to see all of the reworking process that went into it that even spawned Gorebyss. Same for the anchor shark that became Sharpedo. In a similar fashion, beta mons from gen 3 were reworked in Gen 5.
All Pokemon belong in Pokemon.

Wow, mostly based opinions here, I agree the sweet spot is somewhere around 500. They needed to slow down the influx of new pokes after Gen 2 and onward, something like 151, 251, 301, 351, 391, etc.

Instead, they ballooned it to 386 in Gen 3 and all hell broke loose. I love Gen 5, but the original BW did the worst thing for the franchise imaginable in retrospect: added a shitload of new pokemon to the franchise AND returned no existing favorites to main story content.
