The number one thing people misunderstand about Johto is the gym leaders and Pokemon distribution.

Lets look at the types for gen 1 gyms:
>Rock, Water, Electric, Grass, Poison, Psychic, Fire, Ground

Now gen 2 gyms:
> Flying, Bug, Normal, Ghost, Fighting, Steel, Ice, Dragon

Notice anything?
Zero type overlap. The design here couldn't be clearer. GF used the sequels as an opportunity to add all the gym types that were missing from Kanto. GF never intended to make more Pokemon games past Johto. Johto was treated simply as an expansion of Kanto. A way to achieve a sense of finality and completion.
And this is one reason why it's fine for Falkner to have the Pidgey line for example. It was the most iconic flying line at the time but had no major representation in Kanto except for Blue's Pidgeot. The first flying gym uses the first flying type the Pokedex ever recorded. Couldn't be more fitting.

Now the wild distribution. Remember this is the game franchise that in its first game made its most iconic mascot Pikachu a rare encounter that many players would likely miss. Back in these days GF designed the games with a mind toward making Pokemon feel special. The gen 2 mons are the first that were ever added to the series. They were meant to be rare and mysterious. Nowadays everybody wants every detail about every mon before the games even come out. They want their shiny new things right away front and center.

Again Johto was treated as an expansion of Kanto not a completely new separate region with it's own identity like how regions are treated now. The people of Johto are just neighbors to Kanto. They're not that different. Going back to Faulkner, no he shouldn't just have Noctowl. And you know why? Because YOU the player should have Noctowl. YOU are meant to be the new generation of trainers discovering these new Pokemon species for the first time. No they shouldn't just be everywhere and easily obtained as if they're nothing but mundane in this world.
