This was by design as Ohmura disliked the bipedal third stages he had drawn up and opted to include more sea lion-esque elements to the Pokemon to make it most interesting. The darker blue accent color from DeWott takes over the Pokemon completely and the light blue primary color from the previous two stages is no longer part of the Pokemon's color scheme at all. Color shifts aren't too rare in Pokemon, but it feels very noticeable here.
