Primals are Rogue too. Zygarde is the only one of these bosses that isn't Rogue, probably because he can neutralize Xerneas and Yveltal influence.

An NPC mentions in Emerald that Kyogre and Groudon don’t seem to actually be fighting out of malice, but more so out of their own inability to control their energy. Without a trainer and a bond to direct their actions, they’re basically always rogue. Masuda also mentioned this in the teraleak for Dialga and Palkia; Rowan alludes to it in DP (not Platinum, but Giratina’s rage needs to be quelled by the protag there anyway so it doesn’t distort the real world accidentally), in that the box legendaries need people to control their power. Might be the case for Xerneas and Yveltal too, according to Lysandre’s dialogue when you catch them.

It's true that Groudon and Kyogre can't control themselves and Primal Reversion uses natural energy instead mega power (which explains why they can't use Plus Moves automatically) but they're clearly in an oversized state and the game classifies them as Rogue during the fight. If you look at the Zygarde fight, he's at normal scale differently from Groudon. So the Rogue effect somehow affects Groudon and Kyogre too indicating that they aren't free from Ange's influence.
