The Pokemon anime was never meant to be a cohesive narrative. It was meant to be an advertisement for the games and merchandise, a means to keep little kids' Pokemon obsessions going to build brand loyalty. Would it be cool if they actually took advantage of their characters beyond their little self-contained arcs? Yes. Was it ever going to happen? Hell no.
