TotK and BotW have now been relegated to so far into the future that everything within both has been after the Kingdom was deleted in one of the timelines and they were building a new one. But Skyward Sword is the origin story of the Master Sword, so that's a big connection. It also involves the source of all demons in Skyward Sword so its a prequel to the entire series
