This is why not everything can be considered canon. At least not at face value. At least in the case of Arceus we know that the Pokémon self of Arceus is really more like an "avatar" for the actual Arceus. With Pokémon being a game series, you gotta think some of the possible actions that the player can take are not canon. Like multiplayer Pokémon Battles, multiplayer Trading, transfer from other games and obviously outright cheating. These allow for multiple of any Pokémon species to be together on one save. But there's also lots of other strangeness with Pokémon canon like timelines and dimensions and stuff like that. And the number 1,000 itself may be just a figure of speech and not literal, as if the number is actually immeasurable.It's confusing to say what is canon or not in Pokemon. There is also the Gamefreak programmers within Pokemon and trading is commonly talked about, as if some of the characters in the game are aware that they are in one.
