That's what happened in real life. The first inhabitants of Hokkaido (Ezo), the Yayoi, retreated to Sakhalin or mainland Russia. Then the Mishihase and Emishi arrived (these are considered the ancestors of the Ainu). For a time, they were the dominant population until colonization by the Yamato (Japanese). Shortly thereafter, Japan began opening up to outside nations.

All of this is represented by the Celestica people, Diamond Clan and Pearl Clan, Galaxy Team, Ginkgo Guild, and Professor Laventon.

We know Cogita and Volo both lived for hundreds of years. Maybe they're a sub-species of human, or at least a distinct sect like the Draconid. Species with longer lives reproduce less, so that could explain why Sinnoh's people seem extinct or lost.
