But I try to mitigate that by giving every character a unique team suited to their overall personality, so even if they have some popular 'mons they've also got more niche ones to show off.

The main group has all three Kanto starters and Pikachu, but that's because they are meant to be expies of Red, Blue, Green, and Yellow. So the MC has Blastoise, but it was chosen more for being an armored 'knightly' pokemon. It and the rest of his team are based on the classes from Final Fantasy 1 so Blastoise is Fighter, but the other mons are ones that I don't see as especially popular, strong, or iconic. So far the his three other pokemon are Hitmonchan for the Black Belt, Chansey for the White Mage, and Vileplume for the Black Mage. The other characters in the main group have several of their own pokemon, but the mons chosen with less of a theme. Just whatever best fits the story as it evolves.

The reason they has them should have at least a little thought put into it, but depending on the mythicals it shouldn't need too much justification. As long as you're not using them to emphasize how cool and special the MC is then its really not that big a deal. I assume you're starting with the trainer at the beginning, they go through a journey, only to fail... You'd need basically a whole second story (can be much shorter than the first) explaining how the MC overcame whatever barrier there was. If your MC has a different goal than collecting badges, than this works. Maybe they got so invested in stopping the evil team or had to go home to take care of the family farm that they had to abandon that part of the journey. That's totally okay. If a close family member or friend died and it really shook the MC, I could see that being intriguing, learning to pick the pieces back up again.If I were to attempt to pull something like this off, I'd start at the point the MC stops off from their journey. Whatever roadblock it is (psychological/emotion is best imo), the MC goes on a different sort of journey trying to overcome that.
