That would be one of the very first cases of the developers freeballing their own lore and creating contradictions to what was established in the beginning. Pokemon in its original design was kind of Shin Megami Tensei lite, basically mythical creatures that can be contracted to servitude via power display and Pokeball capture, the mechanism for them being able to "fit" in a Pokeball was tied to the Pokeball being a piece of advanced technology. Can items stored in a PC shrink on their own and fit inside the PC? No, so why would you argue the inverse for Pokemon?

No thanks. What made it into the original games doesn't suggest that all Pokemon can just shrink by default. Minimize is a move only certain monsters can learn, you know, the ones that have physiology that lends to that ability. Next you'll tell me that slapping a disc on a Pokemon's forehead is how TMs always worked. Just admit it, the writers are highly irresponsible with their lore and things get extremely messy once you step outside of the mainline games, and even within them the lore has been increasingly disregarded and retconned over time.

Not died, they just abandoned Kanto (because of course it's a Kanto game, if they're following the Builders format of "old game world falls into ruins" why wouldn't it be Kanto?) when their industrialization grew out of control and bit them in the ass, leaving the Pokemon to clean up the mess and restore the region to its natural glory.
At least, that's the general concept that was going around internally based on the Teraleak. No mentions of human death.

My theory is that they got scared away from potential backlash against Pokemon being too similar to contracted manifested spirits/demons. There's a lot that's lost on how Pokeballs work nowadays because even if you were to assume that Pokemon are just shrinking and sitting inside of a ball for who knows how long, that still doesn't explain what's behind the transition between wild and subjugated status. They know most everyone will just take Pokeballs at face value and not question things, so they just give lazy explanations for how things work on the surface and call it a day.

The lore of the entire thing is that Pokemon shrinking is an involuntary reflex that the Pokeball ends up exploiting. Minimize just means some can do it on command. Just like how everything can bite, not everything can "Bite".

Energy shit was invented by the anime because it's easier to anime a shinny red ball of goo rather than dozens of new frames every episode.

The original capumon capsules weren't even tech shit either. Where just a gacha ball with a button to lock. The pokémon enter it because their instinct to shrink and hide, and the balls was the perfect device for it. That why you have to weak it first.

Apricorn balls was suposed to be the same thing, no tech just carved nuts.
