There's literally metadata carried over from all the generations. There's a separate one for Kanto of Gen 1, Gen 3 and Gen 7. It's how the games know you transfered a Pokémon all the way up from Ruby to Omega Ruby or Diamond to Brilliant Diamond to reward you for it with a certificate.
