Pokemon are still around, have taken up residence in former human settlements, and are actively trying to rebuild things and mimic human civilization in an attempt to lure them back. It works perfectly as a lead-in to the Mystery Dungeon timeline, especially if they decide to make a new MD game in the future that builds off of all the lore this game is dropping.
