Mystery Dungeon is set on another world. Humans are isekai'd from Earth to the Mystery Dungeon world and turned into Pokemon, then are sent back at the end. It DID have a human civilization in the past though.

It's the same premise as Pokopia so it makes no sense to argue it's a parallel universe when it can just be hundreds ot thousands of years down the timeline. It doesn't need to be parallel just because it's a spin off. Just like the Ranger games fit fine with mainline.
