The "Disney-fication" of Pokemon was entirely the doing of Ishihara. That's why he's still today credited as one of the series' creators, even though he only served as a supervising producer on Red and Green.
He was in charge at Creatures, which handled all the licensing for Pokemon before the founding of The Pokemon Company, because Creatures was handling most of Nintendo's licensing. He was the one who, with the unnamed brains at MediaFactory, helped create the TCG. He was the one who got the anime off the ground. He was the one who oversaw making the 1996 fad into a cultural phenomenon for a generation of Japanese kids. That's why he was put in charge of TPC at the beginning, and why he's been there ever since.
He was also the one who sat back and recalculated the franchise after Porygon. He made the tough calls, like delaying Pocket Monsters 2, and he made the decisions that lead to Pokemon's grand reintroduction campaign in late 1998-- Pokemon Yellow, an ad campaign centered entirely on people's love of Pikachu, a return to the air with a New Year's special and a special episode also focusing on the unbreakable bond between Pikachu (Pokemon) and Ash (Jap kids). That entire episode is propaganda to tell you that Pokemon can never be left behind, and it will always be here for you!
Ishihara did what he thought was right, which would go on to include but not be limited to, convincing Tajiri to step down on Gold and Silver, and convincing Masuda to semi-retire, and reshaped the franchise in a bulletproof way, to ensure it could not be toppled, that it would be evergreen, and that it would keep everyone employed.
Masuda summed up best with the quote from Confucius in BW:
"Superior men understand what is right, inferior men understand what will sell."
