Let's say you get sent back in time to 2010ish with all the files and art etc for X & Y, you have the chance to give Gamefreak it all and in exchange they have to change, add, or modify them somewhat to your specifications. With the power of 13 years of hindsight on your side what do you have them do which would make them a worthy follow-up to the 5th gen games?
You can't go overboard with changes though, Gamefreak is still Gamefreak and they're lazy shits.

I'd have a Veteran game mode available by default that you can start the game in. Regular game untouched difficulty wise, but Veteran would boost the level curve to end with Diantha's Gardevior be level 78 or so, every trainer gets more Pokemon with most gym leaders, every Veteran class trainer, every Team Flare admin, later friend and rival fights and the elite 4 etc having full teams of six. The Rival would get a mega earlier, and every Veteran trainer, elite four member and gym leader from Ramos onwards would get one (with all of them getting one for their Battle Chateau rematch). Trainers from around route 5 or 6 onwards would start getting held items, starting with an Oran or Berry Juice on one Pokemon all the way up to Leftovers, Choice items, pinch berries and so on by the 8th gym onwards. All wild Pokemon would be given +1 guaranteed EV at 31 as assistance, meaning regular encounters always have at least 1, legendaries always have at least 4, Friend Safari mons always have 3+, etc.

Also a built in Nuzlocke mode that can also be added on the main menu by default for either difficulty, your levels are capped to the same as the gym leader's highest, you can only catch the first Pokemon on a route but can freely catch shinys if you find one, the daycare is closed for business until the game's beaten if a Pokemon faints it goes into a special PC box that can't be accessed until you become the champion and a total wipeout sends you back to route 1 to try again. All wild Pokemon would be given +1 guaranteed EV at 31 as assistance which can stack with Veteran difficulty.
Yes there are ways to cheese the mode as it's written but enforcing stricter limitations than that starts to get too NO FUN ALLOWED.

I think that's all it would take, suddenly the game is a tough challenge throughout and as a consequence it becomes memorable. 6th gen's main reason for being forgettable is because of how easy it is to breeze through it.

From memory, they were EASY games with extreme amounts of handholding. Starter, gift starter, free Mega Lucario, barely any NPC using Mega, the actual gimmick of the game, the Experience share being broken. Before any 'story' elements are criticized or change, make the game more challanging.

Remove 4 of the routes
Remove trainer customization
Remove all the animations and make the models just tween horribly instead
Cut the content of the Battle Maison in half
Remove the ability to collect ribbons
Remove 2 of the fishing rods and remove fish chaining
Remove berry farming
Remove pokeradar
Remove the PSS, Super Training, and Amie and replace it all with a bottom screen UI that doesn’t actually do anything 99.9% of the time
Remove all the breeding QoL
Add back in gems and give Dragon-type no types that resist it except for Steel

There, now it’s the peak of the series

I wouldn't mind the extra Starter if was given half-way through the game, and you could pick from any of them not just Kantooo.
But the Mega Lucario thing was just dumb.
At least the EXP Share was optional back then. Turning it off ASAP made the game a lot better.
