Then I have pages for random Pokemon I just feel like saving sorted by generation, then special Pokemon from events, Pokemon with sentimental value that I've had since childhood, and then the last boxes I have are for Pokemon I bred and EV trained

Import/unsorted box, living form dex with my OT (incomplete), box of forms without my OT, legendaries, shiny dex (incomplete), marked shinies (ordered), shinies without my OT, foreign breeding mons/ditto, old playthrough mons and stuff moved in to complete the home challenges (unsorted)

One of each Pokemon sorted by National Dex order, with gender differences and alternate forms included (excluding Spinda, because that would just be ridiculous)
Whenever an old Pokemon gets a new form I end up having to shift everything after it by one so I can put the new form right after the old ones
