Giratina needs to intervene and disrupts the whole process and pulls him into the Distortion World, putting a hitch in the process. He thinks that he only needs to defeat Giratina for the Distortion World, and by extension the real world, to lose balance, but you stop him and deal with Giratina yourself and prove him wrong. The Distortion World continues to exist. Giratina put a stop to his plan, and you just stomped out any remaining belief that it could be redone.
