The few wholly natural Pokemon would be ones that wouldn't reasonably have appeared in Kanto, for Gen V onwards this'd be pretty easy since they're different eco-regions but for Johto and to a lesser extent Hoenn and Sinnoh I think you'd need to be a lot more conservative with the number of natural Pokemon introduced and really have to play into the differences that Johto, Hoenn and Sinnoh have from Kanto.

Since every game tries to raise the bar, there's inevitable power creep - and Mewtwo, being the very first "final boss" Pokemon in the franchise, was doomed to fall behind. Had it been introduced, say, in SV, it would almost certainly have much better stats than any Legendary prior. Just a case of Gamefreak blowing their load too early by introducing the Ultimate Pokemon right when the franchise was only just getting started.
