Also Gen 4 is protected by having some of the biggest shillmons in the franchise like Garchomp, Lucario, and Rotom. This bumps up the average "value" of the dex as a whole.
Also the starters (despite not getting megas), get a fair amount of buff to avoid be laughing stock shitmons. And Infernape and piplup will forever be protected due to their roles in the anime. Starters being respected makes the entire dex as a whole seem better.

Ruby and Sapphire really only sold to very young kids, I was 10 years old and everyone already considered it shit for babies. It was kids who were either playing their first or second Pokemon games that were getting parents to buy them.
There was a huge downturn in Pokemon popularity just before the games launched, in the US there wasn't even a game released in 2002 and people had become bored with Crystal.
The Pokemon Center opened and was bleeding money.
The TCG fell apart completely when Wizards went scorched earth on it, and Nintendo ruined the league system when they took over. Plus people hated the eCards because they had the fuckhuge borders.
The anime was not nearly as popular anymore because of being stuck in Johto Namek, and then nobody cared when Advance was a soft reboot. Yu-Gi-Oh basically took over the anime and TCG space for kids aged 7 and up. Speaking of that, "big kids" want action and Pokemon is expressly not an action show, so DBZ and Toonami became huge before that.
Johtomania was much shorter lived than Kanto, I mean The Johto Journeys premiered in Fall 2000 alongside the games, but Warner Bros. didn't want to bother with giving Spell of the Unown a real blockbuster release and dumped it off to theaters in April 2001 with almost no marketing outside of spots on Kids WB. 4ever was declined by Warner and got a much smaller release by Miramax, Heroes even smaller such that it was effectively direct to video.

So Hoenn games were basically bought only by original fans who were gay babies (/vp/ users) or by original fans who thought they'd be good only to not be interested and move on with their life.

I think it is worth remembering that RS were the games that introduced the NatDex, and some kinks had to be ironed out later. The initial approach they went with was "everything catchable in the game -> part of the regional dex", it was only with FRLG's postgame that the notion of post-game encounters not being part of the regional dex was introduced as a concept.
