Either Colosseum or the original RS version. They both stand quite well on their own.
The Box version is just the GBA midi with the non-compressed version of the samples, mostly. It's pretty lazy.
ORAS almost has a similar problem, but with VSTs thrown on with little to no regard for mixing, so it's sounds pretty flat compared to Colo despite having more instruments, which is a problem I have with much of ORAS's soundtrack.

I wonder if the Box music is literally just the uncompressed original version of the GBA music files before they had to be shoved on a GBA cartridge and crunched up?

The box version of Slateport City theme is actually my favorite of all 3 versions of that one if I'm being honest www.youtube.com/watch?v=mH8f_u00pGo
