I played a hard mode Final Fantasy Tactics hack before, where the AI plays like a human could and it was miserable because they spammed the ever living fuck out of items and stall out battles as long as possible. Well none of the official games really do it but I think having bosses scale slightly if you're overleveled, more held items, stronger Pokémon late game, all gyms having at least 4 Pokémon, actually utilizing the game's gimmick properly. EVs that steadily increase as the game progresses, smarter AI.

Every major fight should be a puzzle that can be overcome either through hard work or simply by building a team strong enough to handle most challenges.

The only reason you could argue against optional higher difficulty is because you have an ego issue that compels you to only play the highest difficulty instead of using settings that will let you have fun. That's a personal problem you should deal with.

Id make Normal and Hard mode.
Hard mode is the exact same as Normal except your rival appears in 30 different ambush locations instead of 7 across the game
There is one other difference. In Hard mode the champion has an identical twin and you fight them both back-to-back, no out of battle healing, full teams of six.

His twin is 100% canon and shows up in Normal mode’s storyline, but only fights you in Hard mode.

RPGs already come with a built-in difficulty slider. They're called levels. Want a challenge? Fight the boss while you're at a lower level. Need things to be easier? Grind a bit until you're at a higher level.

In a flat battle the enemies always have three Pokemon in Singles and four in Doubles. All Pokemon are set to 50 and there's team preview. No exp is given out by the battle but the reward for winning is exp candy (that way exp can be given out equally, even to Pokemon that didn't survive the battle). Basically if Flat is selected all battles become Battle Tower battles.

Something like this can work
Easy : basicly normal mode but AI is much less likely to choose SE moves, made for journalists and "gamer" dads
Normal : usual difficulty for vanilla pokemon players
Hard : bosses gains EV and AI mostly chooses SE moves if possible. Gym leaders has 4 mons minimum and goes to full 6 starting from 7th
Poke Champion : introduces level cap up to next gym leader ace mon level, bosses uses held items same as good as what players can get at that point so no 2nd gym leader throwing a mon with assault vest
You can switch difficulty anytime but you can only choose Champion difficulty before starting the game
