Russia is the setting because it makes sense for the cold war era story. The jungle portions are incongruous but it works for gameplay purposes.

Basically they made the levels what they wanted them to be without worrying too much about being context-appropriate and figured most people wouldn't be so concerned with the regional ecology being hyperaccurate. And they weren't. I'm sure it seems laughable to actual Russians but they're a tertiary market at best

The game dedicates dialogue to everything. Snake has a five-minute monologue about how awesome his custom handgun is. Para-medic provides infodumps about every animal in the gae. You have conversations with Sigint about cardboard boxes. It's just detail for the sake of immersion and for the lulz. Probably just Kojima "lecturing" his younger peers into what drove his creativity in designing videogames since the game's meta message is more internal than his previous titles (and goes back to the troublesome development of this game in early stages). Ultimately Kojima wanted a fresh generation of developers to make the sequels to the series rather than him being the person who would continue to spearhead it into the future.

I'll admit it's been a long while now, but didn't the game take place after the Cuban Missile Crisis? That whole thing de-escalated reasonably well, and it feels unlikely that a rogue faction in Soviet Russia would easily get away with trying to set up shop in Cuba again for some shenanigans, much less being able to either move the Shagohod there, or be able to develop it in peace and quiet without the U.S, which would probably still be watching, not noticing.

Venezuela maybe, but not Cuba. You could change the story to be an alternate missile crisis, but part of the game's story hinges on a level of goodwill between top U.S and U.S.S.R. leadership and some co-operation.

Vietnam would not be a great place to do Shagohod shenanigans either, because it's an outright warzone. The U.S was going hogwild with conventional bombIng there, and even had excursions across the Vietnamese borders and shit.

The story would call for an installation that isn't right on America's doorstep, not somewhere there had recently been a big potential nuclear situation, and which wouldn't be at risk of purely accidental bombing by American forces, so neither Cuba nor Vietnam would work.

Tselina is region in Northen Kazakhstan, Astana, it's modern capital was called Tselinograd back in 1964, obviously it has no jungles or crocodiles either, it's a steppe region with some rare forests, but MGS is clearly set in alternate world so who cares.

Also MGS 3 has a funny goof in opening cutscene where modern Russia's map is shown, despite CCCP clearly being a thing and Natasha from MGS 1 being Soviet Ukrainian with typical Ukrainian surname ending in -enko
