Because the N64 port of Quake is just that, a port of Quake for the N64. It's not even called Quake 64, it's just Quake
Doom 64 is a completely unique Doom game. It's not a port of Doom or Doom 2, it's a unique original game

Original Quake didn't have colored lighting. With Quake 64 instead of keeping it subtle like you should they just went with primary colors for whatever reason which makes it look pretty garish. Probably a case of developers overusing a shiny new feature, like bloom in the mid 2000s.

Quake 64 lets you turn off the filter, which is for the better since Quake's assets weren't made for it.
Doom 64 is more bespoke to the N64, but stuff like Doom 64EX and the new ports let you turn off the filter, which is still for the better.
