Old games that pay tribute to an even older game

there aren't many that come to my mind,the nostalgia pandering wasn't as strong back then

Pic related is Mario Bros 3 battle mode ,a tribute to the arcade game Mario bros

Megablast features the Bubble Bobble dragon as a boss
Lots of Data East games like Joe & Mac and Trio the Punch feature Chelnov as an easter egg
Most old Konami games feature the Gradius moai in some way
Zone of the Enders 2 features the Vic Viper and has a secret game mode for it called Zoradius
Battle Garegga features all the Sorcer Striker characters with respective ships as a hidden bonus, and Batrider features both the Sorcer Striker characters and the Garegga ones
Video System games, especially Sonic Wings all feature crossovers and references to each other
OutZone references Zero Wing and other Toaplan games
The list is endless

The Smash power-up in Kirby Amazing Mirror surprised me quite a bit. The fact that Lololo is a boss in the first game and acts just like he did in the MSX, I guess Sakurai had a knack for referencing games he liked even before Smash.

Super Mario Land 2 tribute to Balloon Fight's balloon trip mode

Modern homebrew stuff, but on first boot up, Paprium on genesis features a fake, low-quality beat em up game, though it may be more a reference to just very basic hobbyist games for retro hardware

All the Nintendo character cameos in Kirbys Dream Land 3

The Flickies becoming Sonic characters, and also the Flicky section of Gunstar Super Heroes.

Buncha stuff in Mother 3 referencing the first two games.

Zombies Ate My Neighbors has a secret level where the main enemy is the titular tentacles from Day of the Tentacle. The legit way to find it is to get a bazooka or monster potion from a random item spawn on Level 1 and use it to break a hedge holding the secret level icon. Otherwise, there's a password to start the game on it.

Strangely DK arcade had complicated rights issues. Nintendo didn't have the full rights to the code or something along those lines.

the most amazing taito exemple is hiding and packing the FULL arcade game space invaders and colour variation on the black and white game boy space invaders cart, when it's played on the super game boy on snes. <3
