The Smash power-up in Kirby Amazing Mirror surprised me quite a bit. The fact that Lololo is a boss in the first game and acts just like he did in the MSX, I guess Sakurai had a knack for referencing games he liked even before Smash.

The legit way to find it is to get a bazooka or monster potion from a random item spawn on Level 1 and use it to break a hedge holding the secret level icon. Donkey Kong '94 (the Game Boy game) introduces DK Jr. partway through the game to sabotage you on certain levels. One of the final levels in the game is caging Jr. in a recreation of the final level of his arcade game.
It's not really a "reference", but I think Galaga '88 was the first major game to really market itself entirely on nostalgia (for a 7 year old game).
