Square doesn't have Final Fantasy franchise mascot characters the way Nintendo does with Mario. Final Fantasy mascots Chobobos and Moogles. FF characters appearing in games like Dissidia and Smash don't really diminish them because they really aren't even supposed to exist outside their original games anyway.Mario becomes Bowser at the end of Mario Odyssey. Then both Mario and Bowser vie for Peach's affection with flowers before Peach runs off without either of them (Mario managing to catch up right at the last moment). It's all goofy and silly, not taken seriously at all. Making a game where Bowser joins your RPG party wouldn't be damaging at all.

They were in mid-PAL conversion when the Square/Enix relationship fractured and the release got canceled, so there's no telling how close the NA release was to getting canceled too. Plus it's her story, she's the MC, why should she be absent in the final fight in Asgard against Loki? Same with Super Mario RPG, it's in the title, he's the MC. Devs have the right to make games the way they want to just like you have the right to not like it and play something else.
