For me it's the rumble version of Super Mario 64 released exclusively in Japan, not rare by any means but the unique cover art and rumble pak support is quite interesting and I believe it fixes a lot of bugs and glitches from the original release.
The DVD-ROM version of Girlfriend of Steel, only released within a boxset of 5000 limited units (despite this, it's not really hard to find it online for sale last time I checked).Main difference is obviously being on DVD (1 disc vs 4 discs on the original CD-ROM ver), and the cover art has a slight edit and the game title on red (original was in pink/fuchsia)

There's Silent Hill 2 Saigo no Uta for PS2, aka the Greatest Hits release of SH2 in the USA, aka the PS2 release of the XBOX version of SH2. Most notably it adds the Born from a Wish scenario and some extra endings. It would seem that either the original PS2 version was rushed out the door or was purposely curtailed so as to allow for this special edition (which was more obviously a special edition in Japan), or maybe even to boost sales of the later XBOX version, because a prototype preview build of the original PS2 game was dumped a few years ago, and it revealed that Born from a Wish was already started before the base PS2 version was finished.It's a cool release and definitely the definitive way to play the game, but I would imagine only the most hardcore of SH2 fans would've double dipped at retail price. Granted, it still doesn't top the original Resident Evil's three different releases.
