The actual issue is that the ZIF socket was flawed by design because the contacts would compress from repeated use and the only way to fix it would be to open the system and bend them all back into place one by one. No one knew about this back then. Blowing into cartridges was the only thing we knew that made carts work a little more often. We all tried q-tips and alcohol. There were cartridge cleaning kits being sold in stores. None of them worked.

NES pins are more prone to getting a layer of oxidation that the weak slot in the console struggles to make good contact through. By blowing on it you temporarily improve the contact slightly by salty moisture, but you also make the corrosion layer thicker for next time. So no, it doesn't "destroy" the pins, but it does speed up the process until you have to scrub them to remove the oxidation layer.
