organized crime, spook agencies, cults, revolutionary corps, etc - any kind of shady organization that operates in an urban, semi-modern setting. Lots of potential, not very many games, and most of those few suck. Anything you'd recommend?

I remember finding this game simply because its one of the few strategy games that are available on consoles. The fact that its from Tropico devs makes it that much better I suppose.

Omerta was mid, Empire of Sin was shit, and Jagged Alliance doesn't exactly fit the criteria. My best suggestion is Liberal Crime Squad.

Tiny Build is just a shitter company. It was good and they just didn't care so they rushed the release and then closed the company down shortly after. It's still a fine game but you can tell it's unfinished.

I played it in around 2008 or so after fetching a copy from Abandonia and loved it. Is being sold on GOG now. It seems to have been inspired by Cyberpunk 2020 a lot.

Understandable I guess. The First felt more like.. I guess you could call it a type of realtime 4X game. You had your setup phase where you prepared everything from buying gangers and using their actions to set up businesses, get extortion done, and start dealing with rivals. With the phase afterwords being the more real time part of it as the week goes by and your actions happen. The second game tossed that setup phase and made it feel less cohesive as a result to me.
