Are there games with a "leve up skills system" like in the "kumo desu ga" or the "tensei shitara dragon" anime/novels?
I mean, in these novels, whenever the character was affected by something, they got experience in that, like for example, being hit by thunder/fire/water raised your resistance to that element; using a skill of certain element also gave you proficiency on that, and so.
I have seen stuff a bit like this in "shin megami tensei - imagine" (an already dead MMO) and FLYFF (Another dead mmo), and kenshi has something a bit like this (like carrying heavy stuff around makes your character strength go higher), but are there any other games, preferably RPG like (with levels/evolutions stuff like that too would be nice too).
I saw both novels have some really similar skill level system, and I wonder if there're games already using something like that.

TLDR: Do stuff, level on that, get damage of some type, raise resistance on that.

it was more complicated like that (I also played it), you required points to increase a skill (I guess as a cap) and you didn't just level the skills up by just using them, but doing certain "requirements" like "if you wanna increase the rank of the fireball spell, you need to attack 5 STRONG enemies at once" and this STRONG thing depended on combat power which also increased if you ranked your skills, so if a rat was strong, and you decided to increase X skill, it added "combat power" to your character and made the rat into weak or something (it had numerical values you couldn't actually see), for me this really became annoying and being an mmo, had a really toxic community when I played it.

I already passed that game like more than 10 years ago (my ds got stolen but I already finished it before that), it was fun, the only thing I didn't like was that my favorite girl was the dragon but wasn't a marriage candidate.
