Madoka in its essence is as an argument between hermetic and buddhist world models, Qabbalah is deeply secondary to its understanding, imo. But if you're going to go this route, you should move beyond surface-level gematria and do a full Qabbalistic analysis of the names.

Homura is actually fairly straightforward. Following Biblical naming conventions, her name can be written as HE-MEM-RAYSH, i.e. (He archetypal)-(Dalet actualized)-(Bet transcendental). He is a principle life, in a sense of an independent actor in the cosmic game; Dalet is a principle of a response to a challenge (however, in the Bible Mem has a narrower meaning than one would expect, and is almost exclusively used to describe the concept of "birthing waters", like in Moses); Bet is a principle of a container. Putting all this together, "Homura" means something like "a living being, that through participation/struggle in (or against) the cosmic game births the new universe".

Madoka is a bit more interesting. We can write her name MEM-DALET-KAF, and depending on whether its Kaf(500 in gematria) or Kaf(20 in gematria), it has different meanings. Madoka (64) is (Dalet actualized)-(Dalet archetypal)-(Bet actualized). Madoka (544) is (Dalet actualized)-(Dalet archetypal)-(He transcendental). So Madoka (64) is "a source, that in a response to conflict creates a safe space (a container that stifles the spiritual growth)", when Madoka (544) is "a source, that in a response to conflict achieves (or allows to achieve) the perfect (in a sense of the end result of the cosmic game) existence".

While both can describe her depending on your view of the Law of Cycles (hermetic or buddhist), realistically she should be understood as a juxtaposition of both, a unification of opposites; like how "Satan" can be used exclusively in the sense of 359 or exclusively in the sense of 1009 in different passages, but when qabbalists speak of the concept of "Satan", we understand it as a union of those meanings; or how concept of "Adam" is a union between Adam (45) and Adam (605).
