In stardust crusaders the very first time we see a stand in action it's reflexively stopping a bullet. This is crucial, though it's not clear what Araki's motivations were for abandoning hamon, one of the reasons could be that it would've been power-crept by late 20th century weaponry. The most logical thing for DIO to do would be to hire as many hitmen as it takes to shoot a bunch of hamon wielding mooks in the back. The introduction of stands fixed that - the very first time we see Jotaro use his stand it stops a bullet on reflex, showing that not only it's faster than guns but also can protect the user from ambushes. Additionally the rule "only stands can defeat other stands" solidify a universe where stand users have to duke it out.
The problem is that Araki must have completely FORGET this by the time he got to part 5. At this point stands are physically depowered, gone are the days of FTL stands and melting weapons before they can reach you. There is little reason to believe "close range power stands" like GE or Stone Free have any more strength than a well trained human or that they outspeed bullets.There is absolutely no reason Diavolo or Pucci to bother with sending stand users instead of hordes of hitmen. At the very least, all of those assasins we see in the story should be using rifles and handguns to complement their stands.

Hamon was simply too creatively limited, stands are more imaginative and come with their own personal design. In part 2, the fights were already becoming more zany and Hamon couldn’t keep up. Though it’s not like he couldn’t just have hamon be whatever he wanted to, Araki’s never cared about consistency when it comes to power though this isn’t unique to him

Since stands without even finishing part 3 turn into like, playing video games for souls and time stop and killing people in mirrors, you can tell it's because araki wants a license to do any wacky scenario he can come up with. You wouldn't be able to believably stretch hamon as far as stands.

I would guess as soon as he knew his series would continue he decided to spice things up with the abilities. Like most series early on, the Mangeka doesn't know if the Manga will continue past the first part so its hard to really stake an entire series on the early chapters at times. Creativity can help or hinder a series. It depends. Look at Naruto for fuck's sake.

This is what your problem is. From the beginning, Araki makes it clear that stand "rules" are more like general guidelines and exceptions apply. One of the earliest stands (strength) is tangible and visible to non-stand users. If Araki wants something cool to happen, it will happen. Go take this autistic rulesfagging powerscaling shit to some other manga.

I disagree with Hamon being creatively limited. Part 2 had Caesar using a different type of Hamon (bubbles) and Joseph was capable of creating energy barriers with human hair and hamon. If anything, Hamon could've done similar things to the future skill of the spin.
The introduction of stands was the new gimmick of the story, and was a complete success. Similar to how YGO was all about all sorts of games until cards were introduced

And you can't make it so all abilities somehow stop bullets cause that's just dumb. Is there actually a way besides just introducing DUNE type shields?

One of Jojo's charms is that power is limited and it doesn't scale infinitely. Star Platinum cannot lift a building and destroy a tank in one hit. Kira doesn't threaten to make the whole planet blow up. Dio was the only one that threatened the whole world due to his vampiric mind control, but he did so without mountain splitting powers. This allows for much more interesting fights than "punch harder" or "laser harder"
