In the LN, during his first date with Shiki, even though SHIKI talked like a guy, Mikiya expressed relief that she was still looking around and shopping for girl stuff. Though he does admit to being okay if Shiki was a guy, he admits his preference for girls and only answered that way because it was specifically Shiki whom he's already crazy for. Also Mikiya has retard moments and can be pretty absent-minded wherein the LN makes that pretty clear in his thought process.
