You got that backwards.
Some lonely nerd (Masami Eiri) saw the Wired, was skilled enough to reprogram it in his image, declared himself its God and yearned for some kind of legacy.
Sadly, as an undersocialized nerd, he could only imagine his ideal daughter as his culture's abstract idea of one. Said daughter woke up alone, with no memories or life experience of her own, and could only imagine her creator's abstract idea of a family to give her comfort, which was depressing and unfulfilling. To make things worse, she met a real person who took an interest in her, proceeded to obsess over this one fragment of authenticity in her life, traumatized her friend/love interest/role model as soon as she saw Lain for what she was, and concluded that the world would be better off if people didn't have this kind of power to shape each other's image of the other. That meant no Eiri, no Lain, no Wired, and no human connection beyond the surface level. In other words: the world we live in.
Enjoy alienation. It's the best we can do.
