Why has it now been replaced by Fullmetal Alchemist: Brotherhood when people think of FMA? It used to be considered one of the greatest anime and in a way, FMA still is, but its Brotherhood that is now considered one of the all time greats of anime history

Because Brotherhood followed the story of the manga. And the manga was highly regarded. FMA 2003 became somewhat redundant after Brotherhood, outside of the people who prefer the atmosphere/early episodes of 2003.
