In any other story, they would be the bad guys.So I would argue that SAC is a case of not hero vs villain, but rather a case of villain-protagonists hunting hero-antagonists. 2nd GiG blurs the formula a bit more by introducing a clear and present villain in the form of Goda for both the hero and the protagonist to fight against. Whereas SAC was more of the hero fighting the villain, and the protagonists merely being caught up in it. But 2nd GiG also comments on the whole situation through Batous comments regarding thier situation and collusion with Gouda: as a group, Section 9 is keenly aware of what they are. It's a self awareness that acts as a commentary on not only thier position, but the necessity of such organisations.
