The pacifism message it goes for is just heavy handed and devoid of nuance. The fat bitch keeps telling everyone in her village to stop plotting and just go have picnics with her, and the MC agrees with her, refusing to give information that could help with Hamdo's assassination because "killing/war is wrong". Which is just stupid. Of course you'd have to engage in these matters when faced with an aggressive invader. Doubly so when it appears that Hamdo, the individual, is solely responsible for everything his army does, and once dead things would improve a lot. There's zero reason not to kill him.
Hell, the anime undercuts its own pacifistic message. The characters would've died or become slaves until their deaths if not for La La Lu drowning the entire base, killing probably thousands (millions?) in the process. I doubt the writers understood what they wrote here, because "supernatural girl entity floods the entire place with water" sounds less war-like... but it's very clear they used violence, INCREDIBLE violence, to avoid closing the story on a grim, bad ending, that would ultimately prove the characters' pacifistic stance wrong. Whether the writers understand what they did here or not, the flavor of extreme pacifistic stance they went for is completely shattered, in ways that'd make Vinland Saga blush.

Some people would also (rightfully, imo) bring up Sara's choice of staying in the apocalyptic hell world, leaving her family in grief and tragedy of having lost her (and not even finding a body to get closure). I think it's a valid point and highlights how this is written: Sara staying is a nice idea on a superficial level, but it's revolting when you actually consider the implications and what it truly means. Well, you can apply this to the pacifism stuff. All nice sounding superficial ideas, but completely broken once you actually think about how they executed it.

There's also the rape baby. Personally I'm anti abortion and see no significant difference between fetus and baby, but the way these characters went about it was distasteful to say the least. As you said they were more intent on guilt tripping her than really considering the options there. The life of the baby matters, sure, but the raped teenager should be considered a bit more. If they can get her to deliver the baby then someone else can adopt it.

Instead Sara accepted her duty as the raped child's mother. The good ending is that she delivers the kid and stays to raise it while leaving her family, friends, culture, world... behind. I don't get it. Insane.

I don't see how a character meeting a fate you consider abominable is bad writing.

I think it's bad writing because there's no reason why she would make this choice. Hell, realistically I doubt Shu himself would just go along with it and not at least tell her to reconsider a little. It's one of these things that sounds normal when you just think about the context of the story ("X character stays in the other world" is a development you can expect in a lot of these stories, it's standard) but when you consider what it means here and for this character it doesn't fit.

I mean, you mentioned it yourself. By choosing to keep the baby she decides not to abandon (or pretend to abandon) all the traumatic experiences that left an indelible mark on her.
I think a part of her knew that she'd be unrecognizable to her friends and family anyway.

I can consider these kinds of reasoning and rationalization and so on. I'm not saying you're wrong. But I think it would hold absolutely no weight next to "go back to the world that isn't an apocalyptic hell hole", let alone "go back to my family, friends, culture and what I already know".

Basically modern life alone would be enough for 99% of people to choose to go back. Merely modern convenience you've gotten used to. And yet Sara has so many more reasons to go back, making this choice even crazier.

If we're willing to stretch it and accept that a character would make this incredibly tough choice.... it'd have to be the focus of at least one entire episode. Probably multiple ones, you could even center an entire series around that, that's just how much it'd take to correctly sell it. It shouldn't be a fucking foot note at the end of the final episode "oh btw she stayed"
