He's some kind of half-demigod motherfucker and that's probably why he's able to take people off their guard so well. Literally, I think he's probably capable of pushing past AT fields to an extent, so he could get closer to your soul than a normal person, and that would be extremely intimate regardless of the gender dynamic. I doubt that Shinji actually would have done anything gay with him either. Most likely he would have just broken down crying in his arms and trauma dumping while Kaworu held him, but he would have run away from any sexual proposal. Shinji was confused and has a castration complex because of his childhood trauma, but I don't think he was gay. You can see in the AU dream sequence in episode 26 how Shinji would have been had he had a healthy psychosexual development, and he was just as horny and into chicks as the rest of the guys.
